As new life forms are born on the isolated island of Infant Island, a demon's seal is broken at a logging site in Hokkaido. Sensing something strange, the Elias sisters, a pair of fairies living on Infant Island, and the mysterious fairy Belbera, begin a fierce battle between Elias and Belbera over Elias's shield, which holds the demonic beast Death Ghidorah captive! Belbera steals the shield and revives Death Ghidorah. Meanwhile, with the help of the human children Taiju and Wakaba, Elias and his friends reclaim the shield and, under the light of the full moon, sing a song calling to Mothra, who has only a short time left to live. Now, a newly hatched larva rushes to rescue the injured mother Mothra after a deadly battle with Death Ghidorah! Will Mothra, now flying as the new Mothra, be able to defeat Death Ghidorah and save the Earth?!

The starfish-like monster Belhem suddenly appeared on the ocean, multiplying rapidly and polluting the waters of Japan. Meanwhile, Shiori, an elementary school student on Ishigaki Island, encounters the strange creatures Gogo and the Elias sisters. Learning that they need the treasure of Nirai Kanai to defeat Dagara, who is spewing Belhem, Shiori and her friends are led by Gogo to a massive ancient ruin that has surfaced on the ocean. Dagaa also pursues them and begins attacking the ruins. Mothra, reawakened by the Elias sisters, rushes to the scene, but is forced to struggle against Dagara, who excels at underwater combat. Then, when Shiori and her friends meet Princess Yuna of Nirai Kanai inside the ruins and she tells them the history of Nirai Kanai and the secrets of its treasure, Mothra undergoes a miraculous transformation!
